So why is the mod power ups random hero’s?

You should be able to choose the hero’s YOU want to up the mod level of the hero. As far as i can see, this gives no clear advantage to anyone as long as they are in a particular group.

Freedom of choice is key, because as per blue has stated before, the game is not meant to level all hero’s, but your “favorite” ones.

So if you intend for us to level our favorite hero’s, how is this random selection process in line with the over all model?

You do get a choice. The mods can be equipped to anyone who is a member of the correct team but some of them are suggested to be given to a particular character as it is designed to work especially well for them.
If you want to ignore the advice and do your own thing then you are completely free to.
